Lee Gregory doubled the visitors’ lead on the half an hour mark in front of the 4,000 Stoke fans.
Barnsley got themselves back in the game thanks to Cameron McGeehan just after the break.
However any hopes of a comeback for the hosts soon disappeared after Joe Allen and Clucas make it 4-1, before Patrick Schmidt got a consolation.
O’Neill was officially appointed on Friday, but insisted on taking charge of the relegation threatened Potters today.
On Clucas, he said: “I know Sam’s got that capability.
“He’s a terrific player, athletically, and it’s probably something he needs to add more to his game, so it was great for him to get the two goals.
“It’s just a shame he’s had to come off with the foot injury and hopefully that’s not as bad as we fear and he’s not out for too long.
“We have so many good players, but they need to play and play in a system that suits them and we have to get consistency in the team.
“So certainly performances like Sam’s today are very welcome.”
