The pace of the game died down from the fast and energetic opening few minutes as the heavens opened up mid-way through the first half.
Stockport got themselves back in the game thanks to Frank Mulhern, who fired his shot into the top corner after a free-kick was headed on before being brilliantly pushed away from keeper Allinson.
County continued to press on in the second half and eventually found their second, which ended up being the winner.
The result means the Hatters now nine games unbeaten in a row in all competitions and are four points behind league leaders Chorley who have a game in hand.
